Once you are done configuring the clauses in a session, you can click on the green Save to clause library button. This will show a dialog box where you can choose the location of any top folders you added.

Once all folders are created and clauses assigned, ClauseBuddy will remove all those clauses from the session, remove all empty folders, and mark converted paragraphs as such.
You can then choose to either continue working in the current session (perhaps to convert yet another set of paragraphs), or close/destroy the current session.
